What's happening is that you have not set a menu to use for one (or both) of the menu locations available in your theme, so WordPress is just displaying a bulleted list of pages on the site so that you are still able to navigate throughout.

All of our themes come with a minimum of 2 menu locations, one for the main pages of the site, and one for the blog pages of the site. (Some themes allow for Column style menus, each of these columns is considered a menu location)
This is so you are able to add/remove links in your menu for various sections of the site, as it's quite common to include additional links on the blog pages, such as archives or categories etc.
To prevent the bulleted list from showing:
in the Menu editor (Appearance->Menus in the WP sidebar), select a menu to use for both the Main Menu, and Blog Menu in the Theme Locations box (the top left box on the menu editor). You can use the same menu as the Main Menu or create a separate menu if you'd like. Once you've selected a menu from the drop down list, make sure to click Save. Once you have completed this, the bulleted list will be replaced by the menu you've selected,
